my question are 1) Does the RCA sub output from a HU have left and right?
2) Is the 4V preamp output stronger than the 2V or there are some other meaning?

Yes, the RCA's have a left and right output.
And yes, a 4 volt signal from the HU will send a cleaner signal than a 2 volt signal. So the music in theory should sound cleaner.

just one more thing.
where is sub output from, I mean usually a HU has 4 thennal two for front and others for the rear, is the sub output same to rear output?
Many HUs today have three sets of RCA outputs: front, rear, subs.
Some HUs have only two sets: front and rear. And if that is the case, you can simply use the rear outputs for the subs. But make sure to use crossover/filters on the rear channel so that the subs are fed the correct frequencies...

not necesarily (sp?) on my HU you have to tweak the frequency (pioneer)
if its labeled sub, then yes it has a crossover on it already, but it is still probably adjustable.

When you are running an amp off of the sub RCA's on the HU to power the your subs, should you still set the crossover filter on the amp?

it's just a preference, it can't hurt any to set it.

i do, i think the HU has the primary, because the HU sends the signal to the amp to tell it what to play. but...
im not sure if this is completely accurate but if you set it at 80hz on your HU, and then set it at 75hz on your amp, you will loose the frequencies between 75 and 80...

If you have a 12 dB crossover on the HU and a 12 dB crossover on the amp, you, in effect, have a 24 dB slope.
